OP here, I'll post a final status update before thread dies. I think I wasted the Master Ball on Moltres but I'm almost at the end of the game and I don't plan on catching Mewtwo so whatever. The Elite 4 are pushing my shit in, so I catpured a 48 Machoke, leveled it to 49 Machamp, and used that to crush the Ice elite with some help from the Move Reminder (build is Revenge/KarateChop/CrossChop/Focus). I got a Magneton from the Powerplant because the Electricity will double the damage vs water. I was hoping Steel would protect against Ice but they just cast Surf instead and he's too low level to survive even one. I can't even use my new Moltres vs the Ice because Ice defeats Flying. I'm about to find out what I need to level to defeat the next boss.
