You could use CHALLONGE to administrate the brackets, for example.
Someone mentioned "no TMs, only egg/lvl up moves allowed", this would be cool. Never thought about it.
Also, you (OP) said mentioned "only Pokés with BST <something", this is great too. Set up a schedule or something and it could be really nice.
