Gamefreak had finished most of the Gen VI dex, but had no idea which Pokemon would be the stand out in the eyes of the people. So they gave most of the Gen VI designs to the Smash developers and told them to add whoever they liked the best, and most of them loved Greninja the most. If it were up to GF, i'm sure they would've personally pitched in Sylveon, considering that it was the first Gen VI pokemon revealed, was the flagship for a new type and even had anime specials to hype it up.
