Most animals on our planet are beasts that lack the mental capacity, hence why it's wrong; Pokemon have been demonstrated time and again to be of human-level intelligence, capable of comprehension and even communication, and, as seen in both in-game examples and these new stories, capable of both desiring humans and doing whatever it takes to pursue a relationship with them and bear their offspring, even if it means consciously deceiving said humans by using illusions to appeal to them. It's not bestiality at this point; it's xenophilia, and while odd and definitely looked down upon, it's not morally wrong. Remember: it's canon that Pokemon choose to be caught by their trainers, choose to stay with them, and can leave at any time if they don't like it; also, even the weakest Pokemon is still capable of outright killing a human, so there's no way to force yourself onto one if it's not what they want.
