Fixing the handholding would require changing up the typical story structure of the game. Maybe make it so only after getting x number of badges you'd get a cutscene or some dialogue about some happening events with bad guys, or they could make it so the bad team is a bunch of decentralized anarcho-capatalists that abuse pokemon for profit so you have to stop them from doing whatever they're doing in the world like team rocket except more flexible.
Fixing difficulty seems harder seeing how the default pokemon settings make the game incredibly easy and it makes the discussion about how much responsibility the player and the game have to make the experience difficult or easy. Maybe they could try to make it so the A.I could rarely get a "read" on what the player's gonna do so it gets a hard hit off on you or a critical switch to prevent one of it's tough pokemon from fainting. Also removing ways to power level like the candies from raids would help. There could also be more difficulty from the game if you could fight the gyms in any order because you might have a team of pokemon not well suited for the gym leader you head out to fight. At the cost of freedom maybe you could schedule a fight with a gym leader and you wouldn't be able to reschedule so that you would have to overcome the challenge instead of heading to an easier gym for your teams line up
