The reason reason Dr. Fuji decided to work with Team Rocket and Giovanni to create Mewtwo in the first place was so he could receive the funding and technology needed to also bring his daughter back to life. His wife divorced him because she couldn't stand to see him trying to play God and bring their dead daughter back to life. After awakening from his stasis and breaking out of his test tube, Mewtwo asks if he was created by God, to which the scientists reply he is a product of human ingenuity. Realizing they care nothing for him except for research and tesing, he kills them all. Funny how it ultimately lead to Dr. Fuji and his associates' deaths, along with the destruction of the lab.
Giovanni finds Mewtwo alone on the burning island and persuades him to become partners, giving Mewtwo a purpose in his seemingly purposeless life. After fighting for Giovanni and realizing that Mewtwo was only created to serve Giovanni, Mewtwo destroys Giovanni's compound and flees. It returns to the island it was created on to form it's own purpose. A world without humans and the Pokemon who serve them. Just his super clones.
It invites the world's strongest Pokemon trainers to the island for a battle, and easily beats everyone with his clones before cloning their Pokemon. But after a trying battle of Mewtwo and his clone army against Mew and the original Pokemon, along with Ash's sacrifice to stop the fighting, he realizes that the circumstances of one's birth are irrelevant, and it is what you do with the gift of life that determines who you are. Mewtwo wipes the memory of everyone there, and flies away with his clones, like how he and Amber were flying together long ago.
