XY protag is Red's alternate timeline counterpart (new universe), but it is revealed afterwards that he is in fact, Red's son and Diantha is Green (Kaz)'s daughter, the universe wasn't reset.
Gold/Silver is just a side story that tells the tales of what happenned to Ho-oh and Lugia after the events in Colosseum and XD when they go back to Johto.
D/P/P's protag is helped by Red during his journey since they are related, at the end, Red falls into the void of the Distortion word and is thought to be lost forever but he's teleported to Mt. Silver's summit, during this, the creation trio die, so that's why Gold in HG/SS could summon Arceus to revive them with the help of Cynthia.
