effectively you run two copies of ryujinx ldn. one of the copies has a portable folder as in image related that has another copy of your save file that you want to trade from (for example the save file that has been in violet) and the other contains what you want to move your pokemon to. for example your original scarlet save file.
alternatively you can also wait for pkhex. you catch the pokemon in violet using your scarlet save file, then pkhex them into your original untouched scarlet save file
