The gym would be set on a lake, where the player has to sail a ship through a storm to reach the leader. Gym trainers will play the role of pirates and board the ship to challenge you. The leader is at the end of the gym, on a ceremonial stage engraved with a depiction of Lugia (the Stormbringer pokemon).
I imagine this being the final gym, so the leader has a full team and fights in a double battle format. The gym leader is a young man named Eddy whose pokemon help him to sail the seas.
