You're converting living matter into energy and information, relocating and/or storing it's pattern, and then rebuilding it later. Is that still the same creature you saw before? Is it just a perfect copy, killed and reformed ad nauseum for the sake of carry convenience?
There's also the implied death of personality that evolution has been shown to sometimes bring. And the pokedex, of course, has a ton of fridge horror entries, if you take them more literally, but those things are too nonsensical and scattered in tone to really be relied upon.
