I mean you don't need to look farther than the other pokemon in the egg group. Muk, Swalot, Solosis, Jellicent, etc.
All are invertebrates, slimes or ghosts (with the exception of some random fish pokemon) so you can start by looking at their real life equivalents. Slugs still have your typical organs but also have some dedicated mucus makers and such. Slimes are generally seen in fiction as being giant amoeba so creatures like Muk or Swalot are probably a mix of animal organs and cell organelles. Jellyfish are essentially just living nerve systems and reproductive organs.
Ghosts are more of a spiritual thing and I think that sort of thing would work better when you're talking about their behavior.

Likewise Gardevoir seems like they would be invertebrates as well. Psychic abilities generally are seen as a form of advanced neural activity and their chest spike is apparently a manifestation of their heart. So while gardevoir would have some typical animal organs, I bet they'd also have much more advanced nerve systems and neural capacity.
You can look to the spiritual nature of the egg group to explain their upright position despite lacking a spine. Maybe their form is a manifestation of their bonding and caring nature so they can relate better to humans.
