-The dungeon layouts are terrible. 90% hallways, many of which have stupid bends and 1 tile deep indents so you can't run down them
-This is made worse on account of the screen being zoomed in, offering roughly half the vision from Sky. It's like you're playing the whole game under the Dropeye Seed effect
-The small dex goes beyond just not having a ton of recruit options. You'll see the elemental monkeys nonstop, a massive problem when one of them has an attack that kills your fucking reviver seeds
-A non-insignificant portion of the small dex holds seed/berry killers. Bug Bite/Incinerate/Pluck are seen constantly and it forces you to inch through hallways in the many dungeons that have foes with these. If it ain't Incinerate Pansear, it's Bug Bite Dwebble who has the added bonus of having a 50% chance of having Sturdy. There is a stretch of 4 dungeons in a row with these, all of which are during the “fugitive” part of the game. That's not even all the dungeons during that arc that have those moves! Roughly 10 of the required dungeons in the game have one of these moves.
-A ton of Pokemon have Sand Attack/Mud Slap, making hitting even harder. You'll be running down a hallway just to get hit by one of these at one of the hallway's billion corners. It never stops either. Roggenrola/Croagunk/Sandile/Drilbur, all of them have -acc moves.
-Hydreigon's Tactics reset each dungeon, as does his move settings
-The Speed down icon looks awful, why a human footprint instead of a wing or feather?
-Any weather halts any passive HP regen. Even a Water type in rain is harmed by rain because of this.
-Outside of Team Skills, the loot from treasure boxes is pretty lousy, Reunion Capes everywhere

tl;dr the game's got good ideas but bad dungeon layouts and poor enemy variety only make the rough parts of the game even more of a slog
