Sir has two meanings. One of them is a respectful way to address a man; however, this meaning doesn't actually exist in Japan, as they have their own honorifics for addressing people.
The second, and original way the word was used was a means of addressing a knight. Now, pretty much all knights were male (and even the female ones disguised their gender), so you could argue that it's a moot point. But regardless, just because it's called Sirknight does NOT mean that it was intended to be viewed as male and us stupid neckbeards are making it our waifus.
That's why in quite a lot of fantasy settings, female knights are still addressed as 'sir'.
