This whole thing was references as recently as XY, where there's an NPC that says that Pokemon eggs are more like "cradles". This all implies that Pokemon actually reproduce sexually as normal, but place the infants in eggs until they're grown enough to fight in Pokemon battles as Lv 1 Pokemon.
