Red joins Team Rocket after being defeated in a battle with low ranking members to become stronger, quickly rises up in the organization until he ends up defeating Giovanni and his right hand Blue. Red forms Neo Team Rocket.
Gen 2:
NeoRocket see Red as an usurper and an uncaring leader, so they try to get Giovanni back. They fail to contact him again, but they meet and see the potential in a trainer called Gold. NeoRocket convince Gold to join them, pretending they want his help to release Kanto from Red's grasp. They make him fight all the eight Gyms of Kanto and eventually defeat Red himself. Gold becomes the new boss of Team Rocket, much more benevolent than Red thanks to Blue's influence.
Silver doesn't exist in Gen 2 because NeoRocket Boss Red kills him.Gen 3:
Brendan joins team Aqua to surpass his father.
May joins Team Magma to learn more about Pokémon and become the world's greatest Pokémon Professor.
Eventually, Brendan and May must unite to stop the fight between Kyogre and Groudon.
They still fail, but Wally sacrifices himself to stop the fight. Wally doesn't die, but the experience burns his right arm and makes him lose one of his eyes...his illness slowly turning his left eye into a red color....
Gen 4:
Dawn and Lucas are just low ranking members of Team Galactic, brainwashed by the cult like everybody else.
It appears nothing can stop Team Galactic, but ENTER CYNTHIA.
Cynthia comes and kicks Team Galactic in the ass, Cyrus included.
Gen 5:
Same events, except Team Plasma already controls Hoenn in a shadow government. Ghetsis plans to use Hilda, one of Team Plasma's operatives, to befriend Hilbert and convince him to join Team Plasma after he defeats N. However, Hilda betrays Ghetsis and brings his downfall with Victini's power. Hilbert and Hilda rule Team Plasma as King and Queen.
Gen 6, 7 and 8:
The Pokémon World is engulfed in a war against the Unova Cruzade, lead by N.
