There have been "models" of atoms that people are generally familiar with, seen on the left. These have been around, and prevalent in pop-culture and the like since at least the 50's. It is common knowledge now.
Quarks are a more in-depth concept. Quarks are not talked about much, if at all, in elementary/middle/high school science classes, or in general society.
People get atoms. They don't get quarks. Using the atom as a reference makes a better Pokemon.
