there was also some other text somewhere that indicates they were planning Crystal from the beginning but I don't have a reference right now. Ho-oh was always planned to be in the games what with appearing on the title screen and all so it obviously would have Gold Breath. So who should have Silver Breath and Crystal Eye? Lugia was a late addition and created for the anime, not the games. Suicune has been in the builds since the beginning but there was never anything remarkable about it compared to the other two legendary beasts to make it stand out nor was there ever anything particularly 'crystal' about it, especially its original design that looks like a dog with braided hair.
