Data loss. The gen 2 pkm file was close enough to the gen 1 file that while it was a lossy conversion, nothing lost was that important. The gen 3 and gen 4 files, however, were very different and any 4 -> 3 -> 4 conversion would result in lost data.

Considering how many unused bytes for padding there are in the pkm data structure, they could easily do this with a bitflag. Image is a bit out of date but things haven't changed so drastically since gen 6 that it wouldn't still fit within the current format.
