You see when you encounter him chasing his perfect apple during the point were you were about to fight team Skull he seems pretty ignorant of what is happening. Team Skull realizes that Wigglituff seems pretty dumb and try to sneak attack him. But then it's revealed that Wigglituff has superpowers or something because he defeats them all by himself.
Then after when you encounter Uxie at the lake Wigglituff arrives there with you and doesn't seem worried about the Groudon present and even treats him as one of his friends doesn't even realizing it's just an illusion.
