Why not treat mega evo as an Intermediate step where you have to both "Master" mega evo and achieve "Insert some criteria." before mega state becoming a more or less permit form. Like at first it treated as normal a mega evo, but as the Pokemon and trainer grow, bond, and over comes challenges/lingering feelings/etc the Pokemon will over time will start to... lack of a better word keep some aspect of their mega state until mega state become there more or less finial form. Ideas, thoughts?
