If I were to make a PMD game I'd make the twist at the end be that the player isn't the human, the partner is and there'd be subtle hints like the player would reference a region in dialogue but since they aren't actually human or from the period they'd get details wrong that the partner would correct them on but in a trival matter that wouldn't draw attention unless you were paying attention. The reveal would happen at the end boss, the player wants to face them alone but the partner fights them on it before finally revealing the truth and that they don't want them to die, after that they'd end up facing it together rather then alone 'like they were supposed to. When it comes time for the partner to say good-bye at the end after the reveal they out of blue ask if the player would like to come with them with the option to actually choose. The choice ultimately has little impact on the epilogue which will have the player/partner/both return after a year for one last adventure. End credits would either show the players character in the pokemon village smiling over fond memories of his friend rather the bawling, or if they went with them helping pokemon in a park with the partner being there but as a nondescript human shadow. I don't know just an idea.
