And the theme I think should be genetic modification.
The evil team should be looking to modify pokemon to better enhance their power.
The region should make allusions to pokemon like Mewtwo, Genesect, Silvally, etc.
And the mascot legendaries could represent something like primal instinct and cunning/intelligence, the former being a Fighting/Ground or Dark/Fairy or something and the latter being Psychic/Dark or Psychic/Poison. And the trio master should be the arbiter and should be a Normal/Ghost.
A smaller legendary duo could be based on love or passion, and like Latias and Latios, share a typing of Fire/Ice and be male and female counter parts.
