Who says that the box heals all the Pokemon? I just thought it's a cool way to have multiple of your Pokemon.
If you want a full Eeveelotions team you can have it now for example and swap to your taste.
Also you can choose not to use it.
Also: Is the game hard to anyone but little kids? Really? The mainline game?
They can also disable boxes for Elite 4 like I already said. At the beginning "Choose your team for the Elite 4" since only 6 can be registered and get the ribbon anyway it'll make sense
