Oh, and there's also the legendary bird pokemon! They're very hard to catch but you can use the Master Ball that has a 100% catch rate, though you only get one of those. So for this reason me and my friends picked which one out of the three to get and traded them after.

Even within the Gen 1 games themselves, its already senseless that that no one until the 17th century bothered to investigate them properly and only very recently attempts at coexistence were made. Even without dragon's den, Lance had to have had at least 3 Dratini which were supposed to be so rare they confirmed the existence of legendary pokemon. Like, they were supposedly there but no one gave a shit about for centuries(and given the mention to darwin, seems that natural sciences developed mostly similar to the real world, so people in the pokemon world seemed to think animals are more interesting than pokemon until recently).
Reading this makes it easier to integrate the two together, pokemon were always there and studied but studies couldn't get serious until recently, same way the stars were always there but only(relatively) recently we got an idea of what's actually going on there.
