No living beings would war with each other, everyone has the time to spare to help one another, actions are fueled by the greater good rather than by selfish ambitions... but all at the sacrifice of the world's free will and individuality. Eternal harmony all across the world, but at what cost?
Legendary mons are nothing more than legends in the world that the three played their part in, so trying to seek one of those out wouldn't have helped. Murdoch's original intentions before he got kidnapped were what he shared along with the rest of his brethren in The Homeland... humanity's survival and progress. Sure he became bitter and hateful, but who can really blame him for what the Pokémon there did to both him and his own people? Murdoch himself has no sort of special powers at all outside of his technology, his mind only acts as an enhancer due to something in his body causing the anomaly in his brain.
It's also meant to symbolize that despite all of the conflicts going on in that world, humans and Pokémon are at their best when they work together... even though Orzabal and Curtonix had to seize control of his will by force. Because of this, Murdoch believes that the two are on M.A.S.S.'s side, and they've damaged his brain to the point where he can't find the willpower he lost rid himself of them. The true Murdoch would never have condoned theor actions.
Also, Jubilife? How'd Brent get from Sinnoh all the way to fighting the Riders of the Apocalypse? Are they still in Sinnoh?
