In that it's true face was hidden and what you see is just shadow on it's true face or whatever. But over time it instead sort of turned into a physical black pearl for a head as a concept instead. Maybe he was trying to make it look like the head was just barely reaching out far enough to be seen in the light? Maybe it was breaching? Who knows. Pokemon designs change a lot as time goes on.
