Just because they're the final battle against the evil team at different points in the game doesn't mean they're automatically supposed to be similar in difficulty. If you want a more fair comparison, look at battles in HGSS where the levels are more equal to Platinum.
For example, if you really want to compare Pryce to someone, it would be Maylene. Their levels are about the same, and they look to be about the same in difficulty.
