If you skip the wait and beat the trainer/gym leader, your partner will have to face them alone. If you both win the gym you both get badges.
When your partner arrives and gets caught by the same trainer, you pick 3 (or less) pokemon from each of your parties and you make a 3 + 3 party. If the NPC has less than 2 pokemon, their pokemon gets duplicated so that both trainers get enough XP.
Wild Pokemon encounters are always single.
The mod creator is from Spain so unfortunately some of the things are spanish. You need a controller for every player, but one person can use keyboard. To my knowledge it can't work over LAN, but if you do splitscreen it works. It seems to work best with mGBA emulator for some reason too. Author is Tenma-RH.
