Scarlet would have worked better if instead of A.I. Professor Sada had either made a clone or end up being taken over by a parasite introduced by the past pokemon exhibiting a symbiotic relationship with said parasite.
This would make the idea of preventing the past pokemon from reaching the main surface more reasonable. Since introducing a parasite that originally existed in the past to present pokemon equally would be as destructive. While having past pokemon with no parasite would ironically enough be more harmful to them since they would have be more compromised immunity wise or just lack adaptations. For instance Slitherwing would not due well in modern pokemon since flight adaption lowers hazards both to itself and offspring.
