Have it so you can have the small, cute, marketable mons team up with the big and cool mons.
They can both use a move in one turn and share a health bar, but the little one is capped to 1/10th of the big one's level or something like that so that it stays as a support first and foremost.
My example here is Charizard and Bulbasaur, because GF never passes up an opportunity to wank Charizard, and Bulbasaur is Masuda's favorite starter.
They can have combos like Grass Pledge + Fire Pledge, have Bulbasaur use the powder moves or leech seed while Charizard attacks, or let Bulbasaur set up the sun and share its Chlorophyll with Charizard while Charizard nukes shit with Solar Power.
Not sure if it should be limited to only certain combos, or if any tiny mon can team up with any big mon.
