It can be done through local hubs, perhaps a new Pokestop space like gyms, or through two local player connectivity with bluetooth or other means. Unity supports both. They can have a password lock system or something similar to prevent spoofers.
The same system can be used for pvp.

Pvp can even be done with AI using the teams in the game, players can send their teams to eachother to battle in a gym. This can be easier to add without the server stress of live battles. Players can earn rewards/process to a new badge too.
