What's in the games are completely irrelevant. The fact is, Pokemon in the Pokemon world was established to have abilities. In-universe, the abilities didn't just magically appear out of nowhere, they've always been there, they just haven't been depicted in earlier games.
By your logic, shoes meant to run never existed in the Pokemon world before when Ruby/Sapphire took place.
