The worst thing is that there is potential, but neither party can reach it because their goals conflict (creative expression and quarterly profit). I'm also going to say that the Pokemon community lacks any particularly passionate fans, at least not to compared to the Sonic fandom. Yeah, the one that's been the but of jokes for ages now, they're better than us. They're capable of creating not only good Sonic games, but good games independent of Sonic. Pokemon fans can barely get their act together most of the time. When was the last time a Pokemon fan did something important and good? Detective Pikachu hired a guy whose entire portfolio is missing the point of Pokemon entirely to make them "realistic"(or turn them into bugs). Fangames either miss what the ideal Pokemon game could be (it's Kirby, for the record) in order to chase difficulty without balance, or have overly edgy storylines (you shouldn't get edgier than the GameCube games, or Kingdom Hearts if you want to stretch it). The most major Pokemon sites won't recognize the prototypes and source code as legitimate, when the Sonic community was all over that shit and continues to support documentation of prototypes. I guess this is a long way of saying, as many problems as there are on the top level, the fact of the matter is the fans are the ones supporting them, perpetuating the cycle, and making things worse. I don't know how to change this, but in my own small way, I think making people think about what they like about Pokemon and why should lead to some sort of answer, even if it's not necessarily one I like or agree with.
