Tile-based grid system with spritework. "HD2D" would be fine, just as long as the post processing effects are done with restraint. I would like Pokemon sprites to be done a la BW, but with more keyframe animation like Crystal. If not 2D, then use 3D like with Stadium/Colo/GoD/PBR
As for the regional dex, make it similar to XY, where there's new Pokémon yes, but a lot of old Pokémon are brought it too. Every route should have 2-3 new/unique Pokémon to find. Have day/night encounters and BW seasons. A weather system too if it isn't too schizophrenic. No battle gimmicks, just straight up core battling. Bring the PSS, Amie, and Super Training systems back.
Other features could include Contests, berry farming, Fishing, mining/excavating, cooking, and of course, a full Battle Frontier. Oh, and an optional romance system with bachelors/bachelorettes. Basically, give me a Pokemon Rune Factory.
