Some birds have more densely packed feathers than others and lugia, being one that lives at the bottom of the sea, conforms to this completely. 'Water birds' typically have dense feathers or with penguins more skin which makes the transitions on their body softer. All in all, it's a pokemon, a monster, it's said to be a bird, it looks like a dragon, but it's still just a pokemon at the end of the day. All pokemon are designed different for different reasons. Pidgey has a rougher appearance than pikipek and pidove, for example. It's just a design thing.
