As it was given a somewhat supporting role and was manmade, many of its design oddities are intentional, Just like RKS/Silvally that could be criticized in a vacuum, but whose looks are actually justifiable by the context. These are failed abominations that are meant to be unique in game canon, as in, there's only one of them. That means their characterization is a bit more woven into the design. Since there's only one Mewtwo, he can actually be categorized as an angry loner that is resentful towards his creators for multiple reasons. This being amplified not only by his sentience, but also his inhuman intelligence that boosts his psychic abilities. I personally think Mewtwo does not look convincingly abominable, and that RKS does a better job both at looking like a freak and physiologically displaying all the failed pokemon types they tried to implement into him. But Man-made Pokemon are also Catch-22's in that even negatives about the design can be dismissed as "the creators purposefully made him that way".
This is not the case for less unique Pokemon like those you find in the wild. Those tend to come in packs and since they are more like side-characters, they have no backstory of importance, rendering any contextual aspects to their VISUAL DESIGN null. And that is exactly their point: Since there is a lot of them and they have no backstory, you can now imprint your preferences onto them because of their different natures. Now you can end up with a Timid Tyranitar, a bashful Greninja, a Naughty Espurr, etc.
Now that that is out of the bag, do you understand i'm only talking about the visual aspect of the design? Or have i not made myself clear yet?
