Emerald's implementation was great. You find Kyogre in Seafloor Cavern, and Groudon in Mt. Chimney. Both are awakened by the villains, which sends nature into a frenzy. Fug saves the world, and all three of them go back home in the aftermath. You get your big, world ending climax and still get to go out and catch these Pokemon on your own time.
