For N and the members of Team Plasma that legitimately believed in him, their idea that Pokeballs shouldn't exist is a perfectly reasonable statement in the context of the series that has neglected to focus on what exactly catching them all entails. They understand that trainers abusing their Pokemon do exist and are justified in believing that getting rid of Pokeballs would benefit Pokemon-Human relationships.
For Ghetsis and the members of Team Plasma that knew what was really going on, it was a good game of 5D chess on their part. Convince the region to not catch Pokemon and release them all while also being the only ones to have Pokemon under their control is an excellent set up.
