Maybe instead of Elite Four there are a bunch of trainers that have been a thorn in your team's side throughout your journey. After you encounter and catch legends, you offer them up to the boss for a while before they get handed back to you at a climatic point of the story. Maybe you'd even end up battling the professor of the region, that would be kinda hype.
