Minecraft doesn't use cell shading. It's not a comparable situation at all.

Here's the basics of how cell-shading works. You start with a model, overlay a texture, then apply the shading.
Something is going wrong with this middle step. The shading is being applied without a texture and a sort of "blank" texture is being used instead.
This happens all the time in other games and it's only with the cell-shading in a game like this that you still get something resembling a monochrome model rather than a texture-less model.
In non-cell shaded games you'd probably see this as a green or purple shape.
In fact, if gamefreak had used green or purple as their "background" color, then we'd probably be talking about green and purple mons instead of monochrome ones.
This is a really simplistic glitch that happens in video games all the time. You people are blowing it out of proportion.
