Like you said, in the anime Liko is chasing Lucius, and Terapagos seems certain about being able to see him again. So it really could be a whole seperate dimension where time flows differently.
The metal plate could hint towards that as well. Maybe it's an intersection of two universes, hence the overlapping triangles.

It was home to an ancient civilization with hyper advanced tech, which is how they made this metal plate that not even modern technology can scratch
The Atlanteans wanted to create their own paradise, and Terapagos played a role there. The Blueberry Academy seems to have used Terapagos to terra(!)form the Terarium, so the Atlanteans could've done the same to create their ideal world
Changing Pokémon might've part of that too, creating the Paradox Pokémon by modifying existing Pokémon after their own ideals. So I think Terapagos is more of a shaper than creating stuff out of thin air
The professor also keeps saying how they want to build a "paradise", repeating the word over and over. Perhaps they got visions/dreams from the Atlanteans or some shit
Paradox Pokémon are either brought to the present with an actual time machine, except it's not millions of even billions of years from the past/future, but like 10000 years or something, whenever the civilization lived
Or they are being modified from real Pokémon, just how the Atlanteans did back then, through Terapagos, and the time machine just transports normal Pokémon to Terapagos for it to change
This also explains how Heath and his team have seen Paradox Pokémon in the crater 200 years ago, they were the last survivors of Atlantis. Most other paradoxes also have at least one reported sighting, some are even more specific like Iron Bundle which had two recorded sightings. There's very few of them left, but they roamed Area Zero for all that time as remnants of the ancient civilization
