The proceedure that created Mewtwo probably took an insane amount of research, funding and experimental science to get right, and the lab with all that research was absolutely obliterated, but the technology to clone a pokemon 1:1 is probably a much easier proceedure (if Mewtwo's clone army is anything to go off of, it can be done pretty much effortlessly with the right equipment and with only minor cosmetic flaws, and the proceedure that revives fossils in-game is probably a similar technique).
So to make another Mewtwo, you'd just need to get some DNA left behind by the original Mewtwo and clone it, instead of hunting down any more of Mew's DNA and then having to replicate the precise conditions that created Mewtwo from it. Granted, it would still be a challenge finding Mewtwo DNA, but it's not out of the question that it could be found and then cloned.
