You couldn't really relate to Giovanni because how many of you are mob bosses, seriously? The same could be said for Magma, Aqua, Galactic, and even Plasma. You can't relate to any of the villains because you're not supposed to, really, not in a kid's game anyway.
I would even say you can't relate to N, because while he's the most "human" villain, his whole character revolved around trying to understand humans, which most players shouldn't have to do.
But Lysandre is different because I think most people can relate to and sympathize with his goals, because they're about humanity, not Pokemon (not really anyway, they were more of a collateral thing in his grand scheme). He wanted to get rid of all the vapid and materialistic idiots in the world, and solve the looming problem of overpopulation. He was also generally kinda nice and respectable for an evil villain.
