Bringing this back to Sapphire, while both she and Ruby are portrayed as clearly not being right in the head, Sapphire is also the more stable one. She's the simple Tarzan living in the jungle, so you can't sell her things or advertise to her, since she's too retarded to even read and she doesn't even need anything. The religion of the Pokemon universe (which is still obvious even after all the censorship for international audiences) is some general nature worship, making Sapphire either vaguely religious or at least not spiritually "lost" even if she's dumb as fuck. While being in the woods would normally be isolating, she also has a good relationship with her father, who shares her interest in being outdoors so they would hang out a lot.
Meanwhile Ruby is the vaguely atheistic and vain city boy who was neglected by his father (who disapproved of his dreams) and he later ended up with an ambiguous morality. He's also the intelligent one which makes him extra dangerous. So Ruby's naturally a bigger problem than Sapphire. Though he may have also been commentary on how guys gone astray tend to be more destructive and harder to stop than girls gone astray, I'm not sure.
