It was clearly referenced at the beginning of EoE. Gendo isn't that evil. The reason he states that he will finally be with Yui during third impact is because, regardless of third impact or not. Instrumentality will still reunite him with his wife.
But then of course he gets eaten by Eva unit 1for some weird reason..err...and does not participate in instrumentality.
