In computer graphics there's something called "albedo" which is the PURE colour of the object. This is what the object would look like under neutral lighting for the most part. Sugimori art colours look like the Pokemon is standing in a white void, therefore it typically has just has its base colour.
The reason why this looks washed out is because realistically when you stand in an area you take on the natural lighting of your surroundings. None of the 3D pokemon games have dynamic lighting (the shadows are actually baked into the texture), so you ALWAYS have the "pure white room" colours even when you're in a deep forest or volcano. It looks like shit.
When the Switch game comes out, they would likely use these albedo colours in conjunction with something called "Physically Based Rendering" which will take into account the Pokemon's roughness, metallicity, and reflectivity (among other things). When these are all used correctly you actually get the proper colours of the Pokemon under any lighting condition. But, for now, they just use the albedo because the 3Ds wouldn't be able to handle that.
