Like just a really evil bastard Pokemon that wants to do something like take over the world using its army of pokemon friends or subordinates. Capturing it would not be possible thanks to some device it made or has.
It would lead to having Pokemon be a bit more crucial to the story as their different skills and abilities can show up in the story a bit more.
