I'm sure the save data could be structured in such a way that allows Home to look at each game separately from a single app. It might not play well with the existing NSO apps so a separate Pokemon classics app would have to be made in that case.
That is, unless they're rebuilding parts of the code to make the games natively compatible with Home, which they might need to do for two-way transfer. There's probably a reason that Pokemon Transporter was only one-way for BW and Virtual Console. I think a decently skilled developer could figure it out without changing any original game code but this is GF/ILCA we're talking about. If they're putting more effort into these ports than just putting roms on the eshop, I could see separate releases being justified.
