I mean, why include Tyranitar, Gyrarados, Dragonite, and others when you can include Xerneas or Solgaleo, which have much more significant roles/powers and are considered almost deities?
For the same reason that even if Kyurem is captured and freezes the entire forest in Black, it doesn't prevent the events of Black 2. The same applies to Z-A, even though Xerneas or Yveltal is supposed to be captured.
