Following Ash into Johto was understandable as the 2nd generation still used Team Rocket as the villains whilst Gold wasn't very developed as a protagonist, but even here Silver should have joined up with Jessie/James and 'Casey' should have joined with the protagonist party.
For the third and subsequent generations, new protagonists each gen should have been the rule. Team rocket could still have turned up on occasion with dastardly theiving plans in 'filler' episodes without taking over the main plot and arc beats.
